I will be using plug and play rfid usb smart card reader 125khz, it will be on web, windows

So plug and play mean ready to use, and it's include itself device, drivers for that, some software(program), instructions. This device will be connect to some local machine(probable on windows), get data from card reader(card reader will get data from some card) and request to some server(web server on windows, Linux,etc..), server will validate (check out)(or to do some CRUD) this data and response to local machine with some data. So for server what os will you use. If it's windows you can use c# for server side. If it's will with front end so it's can be mvc for example, on front end you can make some forms, register students (id, card id, name etc..), on server side some db, crud, (create, read, update, delete). I don't think that for so simple thesis need some more than this all..

I found some source code but the thing is I don't know how to link it on my rfid so I think it is better to make a new one connected with rfid, I don't know how to start using php mysql, I know it is not a simple

You need to understand that for this device need to set up drivers before, so probably it's has on official website for that thing, or some another resources

If this device included nothing and os don't see it, download WDK from Microsoft Official website, and write driver for this device yourself.
