php script. because it is vital for server and it can collaborate with sql. javascript is cool but php is better.

The limitations are usually not in the languages but in the knowledge of those who use them... 😃 However some languages are more suitable for certain tasks. As @Didi said those two are mostly used for front / back end, but I personally consider JavaScript to be the more powerful one as you can use it for both.

php definitely, it has more security features as compared to javascript, like its server side while javascript is client sided. this is a weakness already

I would suggest that these two languages cannot be compared because one is sever side and the other is client side scripting but PHP is secure than JavaScript.

As others wrote you shouldn't choose between JS and PHP. If you are to create a web site then probably you have to use JS on client side. On server side you should use a templating engine to generate dynamic HTML pages. This can be done via PHP easily or if use Java you can use JSP for that purpose or you can use other templating engines like Freemarker or even Smarty inside PHP. If you don't create a web site but other application then I would choose other languages then Javascript or PHP.
