It's just when they make changes to the source code. So for example: I make a shooting game. First, the game is simple with just 1 weapon. And then I decide to add another weapon, so I change the code to add the weapon (read: I have updated the code) and I let the users know by my game: v2, or any other way that I'd like. Usually small changes, like a new weapon are denoted as v1.1 (so you jump from v1 to v1.1). And big changes where the UI has possibly changed significantly, are denoted as v2 (so you jump from v1 to v2).
